Well, I think right now is quite healthy behavior.
What you need to achieve your goal — is Divide and then Unite.
Yeah, it's a bypass, but a legal one, like most complicated things are.

What do you expect to happen? Yellow rectangle to be trimmed and only visible shapes got combined?

Nope, it works fine for me.
Hidden unlocked guides don't get selected when you marquee place where they are (but hidden).
May be you guide is a part of the group? Than it will be selected, of course, when you select parent object.

I always suspected it but never checked and compared.
Even a simple test looks weird:
    draw two shapes near each other;
    free transform one, dragging top right corner — it will scale from left bottom corner;
select second shape repeat transformation with Ctrl+D — it will scale AND JUMP. Why?

I am happy to share that we have fixed this bug in our latest release – 24.3.0 which is available worldwide now.

Going forward, our goal is to fix as many top User-Voice bugs as possible and as frequently as possible. Given the nature of the fixes, some of the bugs will take a longer time to fix, but we are on it.

You can update to the latest release using Creative Cloud desktop App: https://helpx.adobe.com/in/creative-cloud/help/creative-cloud-updates.html

Thank you for all the feedback. Keep it coming!

Circles, drawn with bezier curve with for points is not a real circle, but an approximation, regardless of which program you are using. It's just how the math works. You can read more about it here:
    https://pomax.github.io/bezierinfo/#circles_cubic

Here's the part you could be interested in:
"In fact, the precision of a cubic curve at a quarter circle is considered "good enough" by so many people that it's generally considered "just fine" to use four cubic Bézier curves to fake a full circle when no circle primitives are available; generally, people won't notice that it's not a real circle unless you also happen to overlay an actual circle, so that the difference becomes obvious."

Don't be sad. Draw circles with more points — you can use AstuteGraphics plugin for that or scripts.

There is an option in Pathfinder palette — Remove redundant points. It helps a bit.
But AI keeps switching it off from time to time (as it also does for snapping for Tabs).
Yo can vote for fixing this here:

unfortunately we have not been able to recreate the problem on our machine with similar configuration.
Please get in touch with us at any of the other support channels – https://helpx.adobe.com/support.html . Since this is not a generic issue that we can reproduce at our end, we will need someone to look into your machine to figure out what is going on here.

some additional suggestion: You may want to keep your memory free by reducing the number of undoes – last 200 edits in memory may be too much of data in memory that you may not need ever.

Look closely at your document caption/tab. It says that GPU preview is still on. You should apply changes, I guess. If it doesn't work, try to change preview mode in View menu.

Try to describe how it should work and about compatibility.

RESOLVED: As Egor mentioned please adjust your zoom level, 1 pt will look bug at 6400% zoom. Look for zoom drop down at bottom left of your screen.

CAN NOT REPRODUCE: We could not recreate the issue where gradient freezes the application. Please get in touch with us at any of the other support channels – https://helpx.adobe.com/support.html . Since this is not a generic issue that we can reproduce at our end, we will need someone to look into your machine to…

You are working with 6400% zoom. Of course 1pt is huge! Try to zoom out to 100% and work not with tiny-tiny objects. You could also attach your file for investigation

    Please show pictures.
You are doing everything right, but it all depends on shape of envelope path, it's complexity, number of points, handles (especially handles). When you make distortion 'with top object', it got CONVERTED to mesh automatically, so you have to understand meshes anyway.
I would like to help, but I need real art you making to give you an advice.
Also please look for free MeshTormentor plugin which is must-have for working with meshes.

You seem to accidentally have pressed Ctrl+Y and went to Outline mode.
You can press it again or do the same command via View > GPU Preview (or CPU, whatever)

There is a way to apply opacity mask to whole layer, that will exactly what you want without clipping mask. Target layer's appearance by clicking round marker next to layer's name in Layers palette, then create opacity mask and put black rectangle sized as artboard. Check 'Clipping' and 'Invert' options for mask. Exit mask. Now everything beyond artboard should be hidden. This is convenient, when your clipping mask/path is complex and you have to constantly change it.

You can also set artboard-sized rectangle to be a layer's clipping mask directly, so you won't need to enter isolation mode. Just select only it and choose 'Make clipping mask' in Layers palette options. You can lock path, if you like, and draw as you usually do.

So the third option is not necessary, I guess.

Good patience and intelligibility to you :)

Equal is not an option. These two are different.
But I agree that AI's Window menu could be rearranged. For example, put all external palettes into 'External' group.

I don't get it. You propose that AI would automatically switch to setting fill (from stroke if it was active before), when you select object with fill, but no stroke? So you can change fill to other fill?

    If so — then no.
AI can't guess your intentions. And if it would try — it will ruin other people's workflows, switching fill/stroke when they don't want to. What if I intend to set stroke, for example?

But I think this switch should automatically change to fill if 'Select same fill' is executed and same for stroke.
There is a request for this:
    https://illustrator.uservoice.com/forums/333657-illustrator-feature-requests/suggestions/32316721-select-fill-or-stroke-does-not-make-selection-auto
