We have tried to fix the issue in the current release. Please update Illustrator using Adobe Creative Cloud application to the latest build for version Illustrator CC 22.1.
Please refer to our knowledge base FAQ – https://illustrator.uservoice.com/knowledgebase/articles/1844590 if you face difficulty in the update.
Warm Regards,

Adobe. Make It an Experience.PS: We are only referring to the issue that got introduced in CC 2018. As I can see there were few workflows that were existing even in older releases. Please log a separate request for it so that we all can track it better

This also happens to me since upgrade to 2018
I love that you can now save in the background but unfortunately, because of the way AI works (when saving a pdf - replacing the current open file with the pdf) it creates a a huge issue with the native file then not being saved, because it switches and saves the pdf if you tell it to do so - meaning the native ai file saving is halted - so the next time you open the ai file it has not saved - but rather the pdf has saved, so you end up having to recreate. I have lost so much time and artwork this way. its just counter productive and irritating to say the least. I cant understand why it cant just work the same across the whole suite.
