    I just tested it and yes, it only happens with linked files option checked.
    From what I could test so far, it doesn't happen when the option is disabled.
    It doesn't happen either when the images are included before saving the file.
    It seems that "Include Linked Files" create a group for every single image when saving.

    We have the problem with moving jpg inside Illustrator files but there aren't clipping masks, just the moving jpg.
    We were using v29.3. In the meantime, we switched back to 29.2, hoping it's not going to happen again.
