When using the new artboard background color feature, the background color is included in the artwork that is saved/exported as PDF and SVG as well as when the artwork is linked in InDesign. The background color is not included in EPS and PNG exports. I haven't tested all file types. There needs to be an option to include background color or not in the export/save as settings, or in the InDesign Import Options box.
I'm creating a logo system and used the background color feature on artboards which have light color logos. I tried to then link one of those logos in InDesign and the background color came with the artwork. This is a problem because the logo file must have a transparent background to be used in layouts and exported to the client. This problem makes using the new feature pointless.

We have the fix available in the latest release. Please update Illustrator using Adobe Creative Cloud application to the latest build for version Illustrator CC 22.1.
