I believe Ai should select only the left column...
Even if I check Stroke and set tolerance 0, the black square with orange stroke get affected.An error occurred while saving the comment Kris, please share also this exact file.

This happens because the top layer has a custom appearance applied to it.
To undo that, you’d have to target the layer again, open the Appearance panel, and click the 'Clear Appearance' button.

Notice that the top layer has the round marker to the right if the 'Draw' name drawn as filled, opposed to the hollow markers of the 'Target' and 'BG' layers.
That means that at some moment you clicked the top layer by this marker and assigned a red fill to it. When you click this market, you make the item targeted for applying the appearance, and if you target a layer like this, you assign an appearance for the layer, and it cover the appearance of everything that you draw within it.To undo that, you’d have to target the layer again, open the Appearance panel, and click the 'Clear Appearance' button.

An error occurred while saving the comment Interestingly enough, Photoshop recently made these changes, and now warns users about new tools, asking them if they want to add them to existing toolbar, load then separately, or ignore.
Illustrator should do the same. -

An error occurred while saving the comment Alicia, to be fair — this thing with the Color panel popping is with us since long ago. I just tested if it behaves the same in Illustrator 10, from 2001 — same exact behavior. So this definitely does not get worse :) it just stays unattended, which is not cool.
But at the same time — why don’t you vote?! You leave a comment, but you don’t add a vote to this one. Why?An error occurred while saving the comment I use it. So 'nobody' is an exaggeration :)
An option to not pop it when you click a fill or a stroke in the toolbox (you do click these? I thought NOBODY click them). Jokes aside, how and when does it pop for you? -

Beta build 29.4.0.49 now adds enhanced hex code format and extends support for input color values in decimal format, string name format.
Shortened Codes: single-digit (F = FF0000), double-digit (FA = FAFAFA), three-digit (123 = 112233)
Decimal Format Support: enter values like 12,255,09 or 12 255 09 or 12.255.09 and get accurate translations — 0cff09.
Predefined CSS Color Names: use names like 'red' (FF0000), 'blue' (0000FF), or even partial matches like 'ye' for yellow (FFFF00).
Please try this and comment back if it works as you expect it to.

It looks like the ruler origin does not match the position of the artboard, and you are now in the Global Rulers mode.This can happen because of many reasons, and it’s quite easy to fix.
Make sure you have you rulers enabled (View > Rulers > Show Rulers), make sure you have them in global mode (View > Rulers > Change to Global Rulers), and then double-click the intersection of rulers in the top left corner of your canvas viewport to reset it.

There is no separate request about artboard handles though... I suggest creating a new request for it or commenting also in the #2 about it. -

Voted. This should be reconsidered.
Do you use touchpad or mouse for this?
It feels like Ai treats you clicks/taps as 'select and move', based on the distance between 'mouse down' and 'mouse up' events...
