As it turns out the swatch was in use by the plugin.
If the same happens to you — try to check all the symbols, graphics styles, anything like this in the document that might use the swatch.

Thanks! Initially it reappeared, and I had deleted all symbols, brushes, styles, anything i could think that could be using it, but it happened to be a swatch setting in the astute plugin AG Block Shadow. Thank you for helping me think this through.

Thank you Egor. I tried it out some more, and I think understand how it works. The issue is that editing a color this way does not update the global swatch. Is there a way to link the output of the recolor artwork option to the existing global swatch?

Thanks Egor. This panel is very complex and upon opening it, it changes all of my colors as seen in these two screenshots. I think find/replace color is a much more straightforward way to say "anywhere swatch A is used, change it to swatch B". I don't even know where to begin with the recolor artwork panel unfortunately. Thanks for your suggestion.

Thanks, Egor. I didn't know of that option! I wish it was closer to the select options so it was more obvious.
I also wish there was a way to adjust multiple tints with differing fills at once. So tint settings would be independent of fills, but I know this is a kind of unique use case. So more generally I'm just looking for a robust selection system that can combine attributes granularly as described by the OP.

I think this is a great idea.
An addition to select same tint on it's own would be nice, but to expand it so you can select the same tint % plus a fill or stroke would allow you to choose between selecting specifically any matching tint %, or a tint % of a particular fill.
Select same fill could then be made to select only the fill, whereas now it select the fill regardless of tint %, meaning if your goal is to select the same fill and change the swatch, any tints in use are discarded.
So a robust selection dialog with many parameters that can be combined in granular form would be a game changer.

The HEX field is now displayed in the New Swatch dialog (no matter which Color Mode is chosen there), so it’s possible to enter the code immediately.

Also very interested in this. It is so difficult to paste hex codes into swatches. Seems like a no-brainer to add a hex field at the bottom of the prompt. Thanks!

I should add that moving/nudging the .bmp slightly also changes it back to the correct color.

Thank you for the update. I really wish this applied to editing global colors. Whenever you double click on a global swatch to edit, it defaults to CMYK. I have to switch this to HSV every single time.
Also would like to second the original poster that HSV should be the default. I work in both RGB and CMYK color spaces, but always start with HSV and then dial in CMYK numbers as needed.

The fix has been rolled out and is available in our latest release build – 29.3.0 which is available worldwide now.
Now groups get the applied appearance positioned above the Contents in the Appearance panel.

Just checking in on this one! Shortcut for new from template (cmd+shift+n) still doesn't work on the home screen. Cmd+N works for a new document, Cmd+O works for open. It's just that pesky new from template. The shortcut only begins to work once a file is opened. After closing that file and returning to the home screen the shortcut no longer works.
I still try to use this every time I open illustrator. I don't recall it ever working.
I'm on a 16-inch, 2021 M1 Max Macbook Pro, using Illustrator 28.5.
