Does it solve you problem.Speaking of layers — well InDesign has a very similar Layers model, modelled after Ai (no pun intended). But you think they are different enough to be better in InD. Can you elaborate on that please?

Yep, there is a way to change the color of edges for a selection of layers — 'Options for Selection' command in the Layers panel’s flyout menu.
But perhaps the original poster meant colored backgrounds to mark layers? Like Photoshop allows to and like we can do with actions in button mode?
If yes — please make a separate request about this.

Latest Beta Build 29.2.34 now adds Eyedropper in the Color Picker dialog to allow us pick colors from artwork.
Please try to test it and comment on if it works as you expect.

Object > Lock > Other Layers.
Does it solve the issue for you, or there is something more? -

I don't agree with this.
Drag-n-drop is also used as a way to apply color. You can easily miss and create square instead off applying.
