It seems like several problems got mixed in the comments.
1. Guides made of single anchors (displayed as <Guide> in Layers) are displayed correctly in the latest versions of Ai when View > Guides > Show Guides is enabled (although they are rather small).
2. Illustrator does not draw centerpoints for ellipses while moving then in GPU mode — a know problem, reported separately here: http://illustrator.uservoice.com/forums/601447/suggestions/39740689
Please upvote it if you want to see edges while moving.
3. Show Edges option gets occasionally disabled — gets fixed with Cmd/Ctrl + H. Edges still won’t be drawn when GPU Performance and Real-Time Drawing and Editing options are enabled in Preferences > Performance, only when you switch to CPU mode.

An intended way of doing that is to use Object > Transform > Transform Each command. But there is no way to rotate objects right there on canvas with the Rotate tool. If you want the mode for Rotate tool to do that, vote here: https://illustrator.uservoice.com/forums/333657-illustrator-desktop-feature-requests/suggestions/46268581-rotate-objects-separately

Please add this option and make it not default. -

Where exactly do you think AI can show this warning? Before or after? Is actual lots of appearance is less noticable than a warning that most likely would be a notification, like the one is shown when love shape is expanded? -

An error occurred while saving the comment It started to work weird some time ago.
For example, I resize an object, dragging top right corner.
I then command Transform again for other objects.
Transformation happens OK, but transformation center is misplaced — object jumps.
I can try to understand, how it is calculated, but this is definitely not what I expect.

An error occurred while saving the comment Christopher, as I was told by AI team, it actually exists. GPU mode in version 22.1 'draws lines little thicker' to address 'aliasing problems'. Actually it's because they moved from Nvidea pipeline to OpenGL.

I am happy to share that we have fixed this bug in our latest release – 25.2.3 which is available worldwide now.
Going forward, our goal is to fix as many top User-Voice bugs as possible and as frequently as possible. Given the nature of the fixes, some of the bugs will take a longer time to fix, but we are on it.

What you need to achieve your goal — is Divide and then Unite.

Hidden unlocked guides don't get selected when you marquee place where they are (but hidden).
May be you guide is a part of the group? Than it will be selected, of course, when you select parent object. -

Even a simple test looks weird:
draw two shapes near each other;
free transform one, dragging top right corner — it will scale from left bottom corner;
select second shape repeat transformation with Ctrl+D — it will scale AND JUMP. Why? -

An error occurred while saving the comment Circles, drawn with bezier curve with for points is not a real circle, but an approximation, regardless of which program you are using. It's just how the math works. You can read more about it here:

Draw circles with more points — you can use AstuteGraphics plugin for that or scripts.

An error occurred while saving the comment There is an option in Pathfinder palette — Remove redundant points. It helps a bit.
But AI keeps switching it off from time to time (as it also does for snapping for Tabs).

Since this is not a generic issue that we can reproduce at our end, we will need someone to look into your machine to figure out what is going on here.some additional suggestion: You may want to keep your memory free by reducing the number of undoes – last 200 edits in memory may be too much of data in memory that you may not need ever.
An error occurred while saving the comment Look closely at your document caption/tab. It says that GPU preview is still on. You should apply changes, I guess. If it doesn't work, try to change preview mode in View menu.

You are doing everything right, but it all depends on shape of envelope path, it's complexity, number of points, handles (especially handles). When you make distortion 'with top object', it got CONVERTED to mesh automatically, so you have to understand meshes anyway.
I would like to help, but I need real art you making to give you an advice.
Also please look for free MeshTormentor plugin which is must-have for working with meshes.
I assume that something was wrong in your 2018 settings, because 'That little magenta X shows up in earlier versions' actually is not what it should work like (at least for me and based on my experience). It's a 'center', and it's toggled on for every created ellipse or rectangle (and can be manually changed in Attributes). It gets highlighted if you have Smart Guides on (and snapping to grid off) and hover over the path, or always visible when you have object selected (but it IS broken in 2019 and NOT showing when you MOVE art, when 2018 does it OK).
