You are not going to believe it... something magical happened. After 8 years of waiting, the Magic Wand Tool is going to remember the settings between sessions — only in Beta for now, starting with 30.4.0.187
Please update, test, and comment back.
Also, while this is a long-awaited change, I suggest upvoting this large request about other great Magic Wand upgrades — it needs your votes.

[General Build 29.8.2 – kerning hotkeys still don't work] – UPD: Important note! After updating to this version, the Tracking value in Preferences (Settings > Type > Tracking) is reset to zero by default. Make sure to change it. Thanks to @egor-chistyakov for pointing this out.

If Preview Bounds is off, stroke width shouldn’t factor into artboard size when sizing to document or selected artwork – it just doesn’t make sense.

Starting with Beta 29.7.1 the Rearrange dialog got a separate dedicated feature, currently called 'Align Manually'.
With it disabled, artboards get positioned instantly in the center of the canvas, as it behaved previously.
When this is enabled, you will enter the positioning mode after pressing OK — to allow rearranging only some artboards, to address this request.
With more than 1 artboard selected (but not all), the mode gets enabled automatically (and becomes locked).

It's a shame that a small company with just a few people managed to create an annotation tool for Illustrator that works a million times better than the internal team's solution. CADTools has been around for quite a while and still handles scales and annotations more effectively. We need a native tool that works properly.
