The latest Beta 28.7.0.45 finally offers transparency support.
Transparent background is no longer traced as white in color presets '3 Colors', '6 Colors', '16 Colors', 'Low Fidelity Photo' and 'High Fidelity Photo'.
Not (yet hopefully) supported for Black & White based presets.
Partial transparency is not supported and will lead to incorrect colors for these regions. Overlapping path method will also result in incorrect object appearance.
Note also this build introduced Logical Grouping of paths in output when expanded — to hopefully allow easier editing,
Please try the build and provide feedback.

The fix has been pushed into the latest 30.3 general release — the Cmd/Ctrl+Shift+A hotkey now works in the Artboard mode to deselect all artboards (but not the Object menu command).
Please update, check, and comment back if it still happens.

We have added this support in Illustrator v30.2.1

With the v29.2, Illustrator now allows you to export into Ai and EPS format via the export for screen dialogue.
You will also have the ability to fine-tune the these documents through the advance settings.

The 'Paste Remembers Layers' option in the Layers panel’s flyout menu regulates this behavior. When it is checked — Illustrator will honor the original layer of a copied artwork and paste it in the same layer, ignoring the selection of a layer.
However, if disabling this option does not help — please comment.

Also, it's kind of strange that the destructive behavior of deleting a point (the one which distorts the path) is set by default, while the most natural (less- to none-destructive) way of deleting a point should be accessed with a (badly documented) modification key.
