Layer panel not working with document multiple windows
Hi, I have the AI latest release (21.1.0) and I'm facing an issue with multiple windows on two different screens of the same project.
The layers panel is not responding when I want to open a layer tree, block and hide/show.
I read there are some problems with the GPU preview so I tried to disabled it but the problem is still there.
I try to explain what I'm doing:
1. Open an empty New Document
2. Add two new layers
3. Draw something on every layer
4. Duplicate the window going to Window > New Window (I want to have a general view of my drawing in a window and work on the details in the second window)
5. Now I try to hide/block/open the layers from the Layer Panel. It doesn't work.

This issue is fixed in 23.0.

I'm experiencing the same issue as the OP. I've uploaded a gif in a comment in the discussion link https://forums.adobe.com/thread/2354291 that shows the bug along with further details. I posted here before but I think it got moderated/deleted for some reason.
OSX 10.13.6, Illustrator 22.1
With more than one window open for the same document, and with a layer visibility difference between the windows, the layer panel and other panels either don't respond to clicks, or respond by double clicking. Menus and clicks in general get very laggy. Windows can be in tabs and this bug still reproduces itself. Restoring the difference in layer visibility between the windows makes the lag and click issue go away.If there's any other information you need please let me know.

Experiencing the same issue as the OP in Illustrator 22.1.
I would like to add that on my system the layer panel opens and closes layer trees fine between both windows until one window has a different layer state than the other. I have to hide a layer in one window to reproduce the bug. Resyncing the layer visibility between windows makes the bug go away...but this is not a solution.
Disabling the GPU Performance doesn't work. I think its a panel state issue.
I downgraded to CC 2015.3 but still had the issue. Closing the second window for the same document returns proper layer panel functionality, but two views into the same document is very helpful. I also notice other panels become very sluggish when two windows are open for the same document and this bug is present.My Setup:

See video. I can click what I want, the eye or lock icon flash shortly but nothing happens. This started to occur after pasting an image from Photoshop but may be irrelevant.
Situation: I have a second window of the same file open (to view in smaller size). When I close this window, it works again. When I open new window (Window > New Window) the bug is back.
version 22.1, Win10, 4k monitor (200% scaling), 8-core i7, 32GB ram etc.
Looks like after Audition and Dreamweaver, Illustrator is now also unusable?
Adobe? What is going on??? Your software gets more and more bugs at the basic level. Be ashamed! Please TEST before releasing. We are not the beta testers! We pay BIG MONEY to use the software! Subscription sucks!

When I use Window > New Window to view the document at a different zoom level while working (a great feature for making icons), I'm unable to toggle the visibility of any layers on/off. It makes the New Window feature unusable for me.

Same problem and I didn't know that it was related to the 2 screens. I can work with one no problem, even though the ideal scenario is to have two screens of the same work.

I'm having the same issues. I haven't found a solution. I just put in a ticket with our IT department so they can troubleshoot it. I'm thinking it's a bug with the last update.

I've been having this same problem, and it's been aggravating, but it's no longer affected by not using multiple windows. It now seems to be a thing regardless.
