Isolation Mode bugs layers hierarchy
MacOS 10.15.7 | Illustrator 25.0
Sometimes, after I have entered in Isolation Mode, at the exit of Isolation, the bug creates and collect all other layers that not isolated on a layer with 50% opacity. At this point, undo (command+z) will not make the new layer created by the bug release. It will nest, with 50% transparency, all other layers that were not at the isolation. To makes things normal again I need manually release the nested layers and reorganize the hierarchy

Kurt Gold suggests these steps to reproduce the bug:
Create a blank document.
Draw some circles.
Select one of them and enter Isolation Mode (at the object level) via right-click.
Move (or scale) the circle.
Quit Isolation Mode.
Cmd+Z (Undo).
Again Cmd+Z (Undo). -

I've been working in Adobe products for over 15 years - know Illustrator like the back of my hand, and this just happened to me. It's 1000% a bug.
I also just went in to isolation mode, and then it seemed to "get stuck" where I couldn't select anything. I saved and rebooted - still nothing. Saw this fix, and... wah-lah, somehow the opacity got stuck at 50% and the layers were separated and locked.

I'm having same issue since last update (Illustrator 25.0 - MacOS 10.14.6)
It nests and dim all layers under a new <layer>.
Many times it freezes and have to quit. -

Same here. I'm having the same issue on both Windows and Mac since I upgraded to Illustrator 2021.
Another problem is that when this happens, Illustrator freezes so I have to force quit. After Illustrator and the file are reopened, the last (damaged) version is saved which means that sometimes a lot of the hard work that was done is gone.
Productivity is affected. Please solve this bug as soon as possible. -

Experienced this just now.. Silly bug. To solve, I have saved the file as SVG (or exported it to), and retrieved my assets from this format. I hope this helps you salvage yours.

I've figure out that bug happens while on Isolation mode you perform a lot of "undos". While Adobe doesn't update Illustrator 2021 with proper correction, the only work around is downgrade to Illustrator 2020. Sorry but you lost your academic work. Avoid this new version for a while

Same problem here, got the layers back from isolation mode by selecting all paths with the white arrow and then grouped the object.
