Libraries content window disappear
When you choose a color from the swatches save in the cloud library with an item selected on the canvas, in order to alter its color, the following bugs happens.
If you do not "deselect" the libraries panel, and use the keystroke " ctrl + ] " or " ctrl + [ " in order to change the layout Z-index of a sub-layer, it makes the libraries items disappears altogether.
The only way to fix it is to close and restart Illustrator.

Couple of questions for the issue you are facing.
1. Are you using on Illustrator on windows?
--This question as we have fixed a similar bug in Illustrator that would be available in next release.
2. Since when you started facing this issue? any specific version of AI?Waiting for your response.
