Mac mini M1, BigSur 11.1, Illustrator 25.0.1
draw a square, select Effects-3d-Extrude-
45Deg, 45 Deg, 90 Deg.
select Cap.
Does not cap the cube.

    Just in case: Did you color the cap or was it transparent?
