Editing a repeat object unhides unrelated objects
When editing a repeat object in isolation mode then after exiting the isolation mode, other (unrelated) objects that were formerly hidden, get unhidden.

This happens to me as well. But it's not ALL hidden layers, just some of them.

The objects are not correctly reflected. They are transformed, and some areas are shaded.

I have a similar thing. I have a label I have created and then I used the repeat object tool to duplicate it. When I click into one to make visibility changes it shows correctly the change. When I am finished and click out or hit escape all the hidden items are made visible again. I would expect them to stay hidden.

1. OS: Windows 10, Adobe Illustrator V25.1
2. I used the Repeat Object tool, mirrored an object, then double-clicked into it to edit it. Once edited, I clicked out of the tool.
3. Expect to click out and have other layers/objects unaffected.
4. When I click out of the Mirror Repeat tool, all my hidden objects are no longer hidden, and all my locked objects are unlocked. This happens every time I edit a Repeated object.
