The latest Beta build 29.6 180 now does this as expected — newly created artboards track their number and reuse the global counter for artboards, just like Layers panel does.
There is a request to update the names for existing artboards — please upvote it.

Please share your thoughts on the following:
1. Would it make sense to have a separate desktop app, just to create charts, and bring them inside Illustrator or InDesign? It may not be on cloud.
2. Or would you rather have us work on building it within Illustrator?

You can now select multiple layers in Layers panel. Click the bars (they get highlighted blue) if you want to operate layers and not their content (e.g. to drag to reorder) or click their markers to select their content — circle (target ones) or square (selection ones) next to them. There is no real difference which to pick, but if you want to select a range of layers, using Shift, use target markers.
