This problem requires an investigation, but not enough data is gathered yet to even start it.
Please provide these settings to help the team to deal with the problem:
1. The version of illustrator. OS and GPU model
2. Your color settings (a screenshot of the Color Settings dialog will do)
3. A test file with swatches which gets changed
4. A copy of this file when changes happen (if there is a difference in actual numbers swatches store)
Also, please check if the behaviour differs when you disable GPU mode and note that.

We have the fix available in the latest release. Please update Illustrator using Adobe Creative Cloud application to the latest build for version Illustrator CC 23.0.

It is not as straightforward as it may sound :) We have been working to take advantage of threads and other hardware such as GPU/Video RAM in places where it can make a higher impact. We are prioritizing areas that are slow instead of making a generic change and destabilizing the product. Product stability is the top priority for us and we have been consistently trying to improve it. We want to move with caution and make changes without compromising on the quality. Hope this helps.

Just a general status update. We are currently and will continuously improve SVG import support in Adobe Illustrator. We are currently working on solving the issues mentioned in this report. Please feel free to open new bug reports here on uservoice if you are experiencing additional/untracked issues.

I've seen this sort of thing happen when switching between color profiles, saving to a particular file/color format or copying designs from one file to another.
I have also had this sort of thing appear to happen when not using swatches correctly and the issue can be exacerbated when using the eyedropper tool and the undo/redo functions.
Not sure if any of the above are applicable in your case, but this has been my experience over the years. I'm not an expert with color, but I am more careful than I used to be.
