Adobe Illustrator Hidden Layers Show In InDesign
When layered files are placed from Illustrator into InDesign, the files in InDesign show the Illustrator hidden layers. If you're not careful, the files can be presented incorrectly. The only fix I have seen is to resave the Illustrator file, then delete and import the image again in InDesign with the layer options selected. Review each layer before confirming the image placement.

I had a printer asking for the AI working File after they opened the PDF of my artwork.
I checked by artwork & found that there are 4 linked files in hidden layers. Perhaps these were creating problems for the printer. Not confirmed as I couldn't reach the person in charge yet. -

Having the same issue, super annoying and time-consuming. I want to be able to see the in-progress image in InDesign without the hidden layer, but don't want to delete the layer since I'm still referencing it while working. Kind of defeating half the utility of live linking.

In my case renaming the hidden layer in Illustrator fixed the problem.

Same problem here. I think a couple of versions back, it would always show hidden layers in the Illustrator file. Now it works fine on the initial placement of the file. But, if I Alt-click on the Illustrator file that is already placed on my InDesign page, to edit it. After updating the illustrator file, all the layers that were hidden are now visible.
My workaround is to open Bridge, and drag and drop the edited Illustrator file into the original container. It's basically replacing the Illustrator file with the same file. Kind of a hard update, if you will. I think the Relink option in the Links panel only looks at the file name, and not the file name and time stamp, to "see" if it is actually a new file.

'Create PDF compatible file' is ticked for me (often the cause of this) but hidden layers still show when imported into InDesign.

I'm having this issue, as well. Not good. I revise an illustration in #adobeillustrator, hide layers that I do not wish to show, then, when I return to my InDesign file, the image update, showing the hidden layer, AND resizing the image, to boot. This is not good. I have the most recent Adobe Illustrator program, as I have Creative Cloud, and am constantly updating the programs. What gives? Will Adobe Illustrator fix this bug, and, if so, when?!

I finally re-placed it with NO change. I even renamed the file in finder. No change!

Oh this is a time consumer... illustrator file with a transparency layers to change (low quality image traced) diamond into a ruby. Simple task... results are spectacular but cannot place it into my indesign wall chart.
1 normal layer with 3 overlays and a color burn. Low quality trace. Will NOT pull the complete new ruby over; shows white sections in middle of ruby. Originally thought it was a prefs/file handling/links/knocktheshit outta what you’re doing 4Fun! Problem... but alas... it’s NOT! Help!
